This was because Sega was struggling from the losses incurred by Shenmue’s development and marketing campaign among its many other financial woes brought upon by previous hardware blunders. Skyes of Arcadia Legends, which's the name of the gamecube port, seems to have extra content that's missing from the dreamcast version as well, and if I'm not mistaken the gamecube version is only 1 disc instead of being in 2 discs like the Dreamcast version. However, I've decided to play the Dreamcast version because I always played this version of Phantasy Star Online back in the day I had access to a Dreamcast so that's the version I want to play, while well aware that the GameCube is more of a complete experience because it has more content.
